Does a loan company who you have a debt with, that has refunded your PPI that you have been paying in the past have the right to use it to pay off part of the existing debt?

It depends.

if the loan agreement has a clause which says that they have the right to set off any sum due to them against any sum they hold as a credit for you, then they may do so, otherwise they may not.
