NO - it started when the favourites (which I rarely use) had a few items disappear. I presumed (given id never added anything to favs) that because I was not using specific folders they were no longer considered favourite......

Ok, they were just a collection of commonly used folders.
So you do not see the folders at all now?

Now I also find that when I go to open one of my email folders eg Archive, Personal etc the arrow which is white when closed goes to black when I click on it (suggesting it is opening) but nothing happens. It is acting as though there is no folders within the main folder

Im not that concerned about the fav issue other than to let you know this was the first unusual occurrence I noticed yesterday (it may help)
The bigger issue is that there are now huge sections of my email I cant open as the other folders wont open
