I have a tenancy agreement with Linden Homes bit have received a letter from Sovereign Housing, who they own about being a 'difficult' neighbour, is that legal?

I have no contract with sovereign, how can they complain to me?

They don't need a contract with you to write to you. Any person can do that.
In any event, there are cross ownership issues so it all falls away but that doesn't really matter here.
