If wife spends 5 months in UK on a visit visa, then travels to her country and applies for spouse settlement visa, would the LONG 5 months visit to UK count against her?

No, it would not as she would not have broken any rule or law assuming she is entitled to visit for 6 months and is not given a shorter period to visit e.g. 3 months.

She has a 2 year visit visa starting May 2014 so a stay from Sep 2014 to Jan 2015 you're saying shouldn't be a problem/UKBA won't question why the visit was for such a long period?

No, as long as it is a genuine visit, she will not be questioned as she is allowed to visit for up to 6 months and will not have broken any immigration rules.All the best
