She may cancel the passport application now, but this will remain in the Home Office notes, and you have to explain why she wishes to cancel the application.
Yes, she will still have ILR maintained but to be honest, canceling the application at this stage without a good reason is not advisable.
With ILR, there is no time limit until when she can remain in the UK. If she Leaves the UK and does not come back for 2 years her ILR will not be valid anymore.
