What dosage of corticosteroid (e.g Prednisolone)is needed to suppress immune system in auto-immune diseases? Can such steroids cont ibute to muscle atrophy if only used in short term?

Short course use will not help in suppressing immunity, one has to continuously take for over a week. Prednisolone in dose of 30-40 mg per day may be needed. After good response, the dose may be tapered slowly over weeks.

Calcium loss occurs so bones may become weak. Muscle atrophy is prominent, but can to some extent be prevented by anabolic like testosterone.

Could this kind of corticosteroid use over a 2-3 month period induce brain changes for example to the hippocampus region or would the usage have to be much longer to induce this?

Brain region of hypothalamus and pituitary can change due to constant suppression of ACTH. Hippocampus can not change materially by this drug.
